A (princiapal) diferença entre ambos está na utilização do código fonte.
Enqaunto a Licença GNU requer que o software seja livre (incluindo modificações) e que softwares derivados também possuam esta Licença, a Licença BSD apenas requer que os autores originais fiquem com o copyright no software "modificado".

* Redistributions of source code must retain the above copyright notice, this list of conditions and the following disclaimer.

Basicamente, a GPL assegura que o software livre continua sempre livre, incluindo forks que faças...

A BSD permite que pegues em código aberto e faças dele um produto comercial fechado, desde que mantenhas os autores originais
